Genova Genomic Research Center | Mar 2021 - Sep 2022

Biomedical Data Scientist

In this position I work as a biomedical data analist and data scientist in the data science team at Genova Genomic Research Center. In this team we use data mining and machine learning algorithms to solve medical classification problems (e.g., DNA methylation-based discrimination between primary cancer and cancer free patients), and we bring the Genomic-ID software platform to a higher TRL level. My responsibilities include exploratory data analysis and reporting (working with SQL, rmarkdown, bookdown); post-mining analysis of (methylation) biomarkers (DESeq2, GenomicRegions, statistical enrichment analysis, GSEA); development of machine learning modules (scikit-learn, logistic regression, random forest etc); and conversion of scripts to version released R and Python packages hosted on the company’s Git service for incorporation in the software platform (Linux environment). I also contribute input to the software design plan, keep an eye on our deadlines and present progress to the rest of the company. I am an advocate for teamwork and to enhance collaboration in our team I set up a book club, stimulate code reviews, and am actively structuring our use of tools for planning and documentation.

Postdoctoraal onderzoeker

In this project, I set up single-cell transcriptomics and analysis for malaria- infected hepatocytes to study factors and pathways involved in dormancy (CEL-seq2 platform, trim_galore, fastp, UMI-tools, STAR, Seurat, scater, clustree, ComplexHeatmap, diffbind etc). Dormancy is a phenotype found in several malaria species that is hypothesized to be responsible for malaria relapses. (publication in progress)

Student Researcher

During this one-year internship in the lab of Prof. Andy Waters, I studied the role of two ALBA proteins in the rodent malaria parasite Plasmodium berghei. To this end I used traditional cloning and gene modification techniques, performed western blotting, immunofluerescence microscopy (IFA) and electrophoretic mobility shift assays (EMSAs). All of these experiments I performed with the the great supervision of Dr. Nisha Philip.

5-month research project in the lab of Prof. Tom Ottenhoff studying biomarker identification and inhibition of MHC class II antigen presentation in the context of tuberculosis infection under the supervision of Dr. Marielle Haks. Techniques: Cell culture; fow cytometry; RNA isolation and expression measurements; siRNA gene silencing.

12-week research project in the lab of Prof. Maria Yazdanbakhsh. With the supervision of Linda Wammes I studied regulatory T cells in asymptomatic malaria infection by flow cytometry.
