Boehringer Ingelheim | Sep 2022 - Present

Computational Biology Data Analyst

N/A

UCLA Health | Nov 2019 - Aug 2022

Sr. Bioinformatician

• Developed an RNA sequencing alignment pipeline using Nextflow DSL2 and Docker containers • Drove collaborative cancer 'omics projects using statistical and bioinformatics methods • Independently performed an in-depth analysis of telomere length in prostate cancer discovering associations with clinical and genomic features (accepted at Nature Communications)

Ontario Institute for Cancer Research | Jan 2014 - Nov 2019

Bioinformation

• Performed analysis of Affymetrix OncoScan copy number arrays to discover recurrent aberrations in cancer; used unsupervised machine learning to identify CNA-driven subtypes in prostate cancer and performed univariate analysis to identify events associated with biochemical relapse • Developed and maintained WGS analysis pipelines to detect structural variants (Delly, Manta), estimate telomere length (TelSeq, TelomereHunter) and performed RNA sequencing analysis (FastQC, STAR, HISAT2, RSEM, fusioncatcher) • Gained experience from goal-driven projects with industry partners including Intel [gained experience running docker instances using WDL/JSON workflows to align and call mutations in WGS data] and General Electric [machine learning to discover prognostic features in prostate cancer] • Integrated genomic, epigenomic, transcriptomic and proteomic data in prostate cancer to quantify the relationship between the data types

McGill University | Jan 2009 - Jan 2013

Bioinformatician

• Responsible for independent bioinformatics support of other research labs within the Goodman Cancer Research Center. • Gained experience with RNA and exome sequencing analysis using tools including FastQC, BWA, SAMtools, Picard Tools, and differential expression packages edgeR and DESeq • Performed statistical and bioinformatics analysis related to gene expression on high-throughput microarray datasets in breast cancer • daily tasks included class distinction (e.g. limma), class prediction (e.g. via Naive Bayes' classifiers), class discovery (e.g. clustering), and survival analysis
